Actually it's not a prequel (it was not intended as such and the continuity does not match up in the least) and they do plan on putting the Joker in the next one.
Here's some quotes from an anonymous "insider" that I stole from a fansite which is a real chore to read:

[As a result,] they uncover more of the corruption plauging Gotham. Unfortunatly for both sides, nobody knew there was a Joker in the deck who complicates matters."
