Sorry, noisegeek, that's just plain wrong.
The producers of the show say they take place in a parallel universe, where the puppet master story didn't take place and Motoko didn't disappear. It wouldn't make any sense for them to take place afterwards, because Motoko was gone at that point.
I have confirmation of this in terms of interviews with the developers of the TV series.
